I'm not a huge fan of Bernice's coffee. It's just drip and it's not terribly good. However, Le Petit Ouevre is a bakery that has fantastic espresso (Vivace, from Seattle). Unfortunately, the only seating is a couple of tables outdoors.

Break Espresso (downtown on Higgins) is the big hangout for coffee people. It's huge, has free wifi, and you can pretty much hang out there all day. There's also a Liquid Planet, which is pretty much the same deal only in chain form.
In my opinion, Butterfly Herbs (downtown, also on Higgins) serves the best espresso. It has a small area of booth seating and also serves great sandwiches.
Smaller coffee places abound, including Posh Chocolat (excellent chocolate and soups as well as coffee), Catalyst (which is hardly ever open), and a bunch of drive-thru coffee stands for a quick fix.
In terms of coffee for home use, we have a local roaster (Hunter Bay), which is pretty decent.
Coming from the Seattle area, I'd say that Missoula does pretty well for itself on the coffee front considering its size.
